The La Jolla Landmark theatre is a great place to go and see independent films. Ticket prices are a bit steep but its worth it since most of the time there's no other place to go in San Diego to see the independent film you're seeing.

La Jolla Village Cinema is a great place to see independent and foreign films. You can sometimes here the movie next door (especially if the film you are seeing is quiet), but that just adds to the charm!
